Is there a way to fix the overlap? I know I can tweak some of it via CSS, but is there a way to change it for the youtube videos?
It overlaps the top bar and the quick reply box.

There is a solution, but it's a pretty heavy-duty hack involving iframes with the embedded flash.
The short answer is that currently, no, there's not a solution for it. HTML simply will usually render under flash.
